Are there plans for specific scenarios aside from early starts in the Ice Age? Could there possibly be a way to emulate the struggle over the Gudea between Lagash and Umma in the mid 3rd millennia BC? Or the invasion of the Gutian tribes of the Zagros at the end of the Akkadian Empire? If not, could the devs create a way for the community to make scenario mods?
Mod tools are planned for the future but we have not time to make them for the first release.

Eventually yes.
A full terrain editor for that is a still hidden indiegogo goal.
